Re-swaging sometimes is short term. Grover made the stakes too short so they don't hold the flare well. This is more so if done more than once since you're dealing with metal fatigue. You'll have to glue the cover on because there is no base plate to screw it to. You might try Pick of the Ricks to see if they have any covers in stock. I'm not sure about the "shoes" but the bobbin in my former '84 v63 was fiber with pan head screws. Unlike any '60s or '50s HS I've ever owned.

A little more involved would be removing the bobbin/magnet from the support plate and using a jeweler's file, widening the screw holes in the plate just a MM or so over to correct the alignment. You could also do it with a drill press.

The bridge saddles appear to be cut slightly off center, so that is a factor as well. Flipping the pickup 180 degrees won't help because with the G string lining up, and the other strings off, the distance between the first and last poles will still be the same once flipped. What year is your 4001? The only years I knew had large enough cavities to accept a sidewinder were from '63 to '66. Unless you're talking about a v63 or c64... I ground my RIC tool (the Excelite they sell on the RIC site) and it works great for situations like this. It's saved me several times. Too bad you're not closer to DC or you could borrow mine! Don't go using a shorter-handled tool, or one of those angled ones... a lot of people say "it's fine...
