I once got really heavy strings on a 610 and had it tuned B to B. I couldn't speak for the intonation.

Without a taste test, I'd say that the differences in tone are minimal. The bigger thing, which also affects intonation, is the kind of string used.

I'd use a file rather than a hammer!
Small mark to make sure it's the right spot, then go back later and file to the preferred depth.
