It's pickup height like Dane suggested, I think. A VT circuit with the same pickups will usually be louder than a VVTT circuit, due to the double impedance loading of the latter. If anything, replace the volume pot with a 500k. I doubt changing the tone pot would affect the basal volume whatsoever.

Found one thing- I was heavily EQ'd for my 4003 tone, that was killing the 4004. Did a few tweaks. Mainly it's the E string. Does seem a bit floppier than the DR LoRider E string on my 4003, I have no idea what strings are on this. I've got some other strings laying around, I'll do some switching around. I'm sure all will be fine.
