There are hundreds of clues all over SPLHCB, MMT, The White Album...
Some so obvious you don't even see them, such as in the MMT booklet, McCartney is sitting at a desk and the name plate on the desk reads "I WAS". In the fold out of Pepper McCartney is wearing a patch on his arm that reads OPD - some took this to mean "Officially Pronounced Dead". Back to the MMT booklet, the PIC where they are standing playing their instruments McCartney once again has his shoes off – they can be found over by Ringo’s drums, I believe. If you look close you can see some red on them. Blood maybe?
Fun stuff and the list goes on.
I believe they knew exactly what they were doing...

Andy, don't forget the black carnation Paul wore while the others wore red. SFF had the fade out that some believe says "I Buried Paul" What's funny about that line is that John says the line is "Cranberry Sauce" and Ringo says that it is "I'm Very Bored". If you listen for one or the other, that's what you hear.

If Paul were dead it might throw a real monkey wrench into the current divorce proceedings. Instead of being married to a man worth 1.6 billion Heather finds out she married to a guy impersonating Paul and only making wages for doing it.

But if you listen to the working version of 'SFF' on Anthology, you can very clearly hear John say "Cranberry Sauce" - twice.
