Forgive my ignorance here - but that sounds like the fret that sits right next to the nut on my late 60s Yamaha SA-17 bass (and the matching guitar models). I'm not sure what it means in the case of the C64?

Yep, same thing. The 4001c64S has a zero fret, as added by Paul McCartney. The regular 4001c64 and other Ric basses do not.

When I ordered my 4003FG in February of 2006 they showed them as being available in June of 2008. I changed my order to JG when they became available in September of 2008. The Fireglo has not yet become available. I know they do their best to estimate delivery dates, but their estimates are unreliable, at best.

So, when will this last run be made? Are they already made and being shipped soon? Or will there be a last run made this year, then that's it?

It will be at least a couple of years. There will probably be an overlap with the"new" model yet to be announced.

No authorized Rickenbacker dealer can tell you when your order will come in. They can estimate based on their own order / delivery history with RIC. But that estimate is just a guess from what they've seen in the past.

An FG was just shipped to Guitar Showcase in San Jose. Is this a good sign?

Apple Music Portland Oregon has been shipped a 4001C64S. Maybe Rickenbacker is going to open the chute for C64' and C64S'!!
