I usually go through these while practicing:

Peg - Steely Dan
I'm One - The Who
Time - Pink Floyd
Black Magic Woman - Santana
While My Guitar Gently Weeps - The Beatles
Running Down a Dream - Tom Petty
I Can't Quit You Baby - Led Zeppelin
Old Love - Eric Clapton
Sultans of Swing - Dire Straits.

Those are the ones I can think of off the top of my head, there are many more. Obviously, I'll go through different periods where I like to play certain songs.

On guitar:

I Saw Her Standing There - Beatles
Ways To Be Wicked - Lone Justice by way of Tom Petty
Anything That's Rock'N' Roll - Tom Petty
Brown Sugar - Rolling Stones
Knock On Wood - Eddie Floyd

On bass:

Oh, Darling - Beatles
Bring It On Home To Me - Sam Cooke (but I play a combination version)
Gimme Three Steps - Lynyrd Skynyrd
All Right Now - Free (I'm just learning it)
Green River - CCR but I play a line that I made up

There are hundreds more on guitar and, I hope, hundreds more to come on bass. ;)

'Rainwater' - me

'Driver 8' - REM

'I'll Be Around' - Spinners

'The Angel's Share' - me

'Myrrh' - the Church

'Go All the Way' - Raspberries

I'll Cry Instead, Beatles
My Back Pages, Dylan/Byrds
Eight Miles High, (I've made up an extended guitar solo based on licks and riffs that McGuinn demonstrates on his DVD, and throw in a bunch of variations on the "India" theme.)
She Don't Care About Time, (Clark/Byrds)
Hello, Mary Lou, Gene Pitney
You Got Me Runnin', Jimmy Reed

That's this week's list.
