I am looking at the Tony Bacon book (pg. 19), and all three of John's guitars have a strange ware mark at the second fret. Anyone know what this is from?

Very good question Xcoyle. I have talked with Paul Day about this. It is a shadow. Tony Bacon had a brief period to take these photos and this was the shadow from the guitar stand.
