0.0047 cap

I have just put a Sprague cap on my bridge pickup replacing wire from center terminal to selector would now like to put one on the neck pickup but which wire do i replace with the cap as there does not seem to be the same wire configuration on the neck pickup to the selector. I see there are also caps on the tone control's ? Why are these there... any help would be much appreciated !
