Nolan, I just looked on a better monitor and can see the pick in the 2nd picture after zooming in. From the hand position in the 3rd, it looks like he probably is also.

Its really the way he holds his pick that it looks like he's using his thumb. I just watched a video of HIHIHI and he actually is using his fingers. I found it on Youtube. Its not the Rockshow/Wings Over America version, but an earlier performance cause you can tell that the horseshoe pickup surround is still original. I was also anal enough to watch both versions of the Hello Goodbye videos, and noticed that his picks are black. I can only assume they used black nylon back then.
I also took your advice on the compression thing and just dialed in the compression setting on my zoom506II. Its not the greatest pedal in the world, but it has sentimental value to me. I set it to maximum and turned its noise reduction setting on, which much to my surprise actually really worked. so I get a Macca-esque kind of MMT tone sort of.

Keep in mind that Macca actually does use his thumb from time to time, as well as a pick and his fingers. Like most good bass players, he uses whatever fits the song and his comfort-level best.
I read somewhere that he uses his thumb when playing repetitive straight-eights, though I can't think of too many songs he plays punk-style!
