As you can see the saddles are far back, I can't remember but I might have moved the bridge back a little from where it was originally to get it to intonate.

Is this from the inner edge of the nut by the fingerboard? Yes, scale length is the distance from the front edge of the nut (where it joins the fretboard) to the center of the 12th fret times two. To intonate correctly the distance from nut to saddle will typically be a little longer.

Let's see the rest of your 4005. When did you get it? The way the saddles are on your is fairly common, I guess I was lucky I have lots of room for adjustment.

For some reason the headstock keeps getting cropped, photobucket etc is very frustrating
