I've got a 1999 360/12v64. It's got a 6-saddle bridge, intonated pretty well. Neck mostly flat, action feels good. I'm using TI Flats and they play well, and balanced.
I'm having an issue with the B strings (which are 13s) fretting sharp around the 1st to 3rd frets. I feel like I can't lower the strings any more without it buzzing, and I'm definitely reluctant to file the nut slots down for fear of buzzing. It makes an open D chord sound pretty bad. I can't lighten my touch really.
It's in tune pretty much everywhere else on the neck, it's just that one spot.
Any ideas for how to fix it?

Could it be the nut slots aren't deep enough?
I've had such a problem on my '93 360/12 V64, but more on the lower strings. Notes/chords in frets 1-3 went notably sharp due to strings riding exessively high over the frets. Higher up the fretboard things evened out.
I'm currently having a custom nut made with a slightly wider string spacing so hopefully that problem will be a thing of the past.

Yes, the nut slot could very likely be the issue.

It's hard to answer without the guitar in hand, but I wouldn't go deepening nut slots unless two professionals thought it was absolutely necessary, cause you cant undo that! If you're not way up the neck too much, just intonate to the 3rd fret rather than the 12th for a quick easy workaround. I always tune B's a little flat for this reason anyway, centering the spread of "un-intonation," instead of having one note perfect and one note way off, have both just a little off.
