Boy, sorry I can't help any further on that, Mike. It sounds like the nut may be the issue (reference Peter's good suggestion). You might consider trying to pose the question here:

Adam: I agree with your general comments. I am thinking that it may be the B string that is sitting higher off the fretboard due to the nut slot being a tad high. This might explain why it is the problem string. I cannot explain how the same string can be sharp and flat at the same fret beyond different pressure being exerted on this string on different chords. I may not understand this problem but open the string is fine and the intonation issue seems present starting immediately at the lower frets. I guess I am trying to say that if pressing on the first fret raises the tone that is being produced from the third fret then the string is too high in the nut.
