According to JH, the neck will intonate properly when it is straight.
As far as that PU cover goes, it and yours must have been mounted wrong. As it is shown, the cover must be positioned between the surround and the spring for the PU mounting plate. It should be positioned below the spring so that it can go up and down with the PU as you adjust it's height.

The old horseshoe pickup had a smaller space there ... the problem is on the E string I was sometimes either hitting the cover or the screwtop pickup ... there was one small range of adjustment that worked ...
Of course for those of us who remove the cover we don't notice how big the space is ...
And yes always make the neck as straight as you can ... this will vary bass by bass ...

Yeah unless you have one of the weird short ones like mine, it goes against the surround and is still normal height

indeed! i straightened out and hacksawed about 1/8 of an inch of the unthreaded part of the rods. Also bent an arch into the rods to add strength. The neck is now almost TOO straight but itll blatently back off a bit in a few days. Fretboard is reglued and the nuts are straight and easy to get the tool one.
